If God is Spirit, does that not mean God is beyond gender?

God is indeed Spirit. Jesus says: Joh 4:24 God is Spirit, and those who worship Him must worship in spirit and truth." (NKJV) However, every time God references Himself in the bible, He does so in the masculine form. So, the short form answer to this is that we address God as He, Him, Father, and so on, because that is how He addresses Himself. Also important to note is that Jesus is both God and man, man in both the human sense, but also in the physically male sense. 3 hours ago, Invidia Luxe said: If God is Spirit, does that not mean God is beyond gender? As far as the gender part of your question, yes, God is beyond gender in the sense that humanity understands gender, because God is spirit (as mentioned above). Past that, though, I can only point out, again, that God always refers to himself in the masculine sense (we are talking over a thousand times in the new testament alone). The very nature of God at its core is past our complete understanding. We have been given direct revelation by him (in the bible) and He has walked among us (Jesus, whom I, again, would point out was a male), but He did not totally explain His nature in so great a detail that we intricately understand God in the same way that God understands us (having created us). The short form answer to this question is that yes, Spirit seems to transcend gender in the human sense, but God references Himself in the masculine sense, so we should reference him in a like manner, as that is how He has revealed Himself to us.
