The burden of proof never shifts to the accused.  In a libel suit it is up to the accuser to prove that what was printed was false and that the one printing it should have known it was false. 

This is actually one of the things our president has talked about wanting to change.

You don't quite understand.    If NBC cannot prove that they reported the truth, if they cannot produce the proof of what Trump said, THEN Trump can take them to court on charges of libel.

NBC, right now, needs to produce the proof that their reporting is true and accurate.

I do understand how libel laws work.  

If you or someone else accuses NBC of libel, then you or that someone else is the plaintiff and NBC is the defendant.  In the United States the defendant does not have to prove themselves innocent, it is up to the plaintiff to prove them guilty.  In this country you are innocent till proven guilty, not guilty till proven innocent.

So, NBC does not need to do anything, the one(s) making the charge of libel have all the burden.  

And that is only part 1 of 3, part two is is to prove that NBC knew or reasonably should have known the story was false. 

Step 3 is to prove that it did harm to Trump.

All 3 of those have to be proven beyond the shadow of a doubt.

That is how libel laws work in our country.  It is a major point of contention for the POTUS and he said in his campaign he would work to get them changed so that they would indeed be the way you are describing, and the accused would have to prove their innocence.
