Read 2Cor4:Rather, we have renounced secret and shameful ways; we do not use deception, nor do we distort the word of God. On the contrary, by setting forth the truth plainly we commend ourselves to everyone’s conscience in the sight of God.

From this and from your knowledgev of the 10commandments you will see that in Gods sight the 'ends do Not justify the means.'

So yes it does matter why one does something and what one does matters as well.

God killed the innocent Jesus to save us, and He hates when innocents suffer, so what happened?

There are sometimes occasions to do immoral things for moral reasons, these are RARE occasions.

Jesus healed on the Sabbath and was accused of doing the wrong thing also. It was the right thing to do.

When Rehab the prostitute hid the spies under bundles of flax on the roof, she lied to those looking for them. She had no claim on God, yet by faith she protected these Jews from capture, hearing about the God of Israel, in whom she placed her trust. She was wrong to lie, but she did so to protect God's people. God did not save her because she lied, but because she put her faith in Him.

Well, strictly speaking yes it is still wrong. But there are certain circumstances and situations were doing something deemed wrong may be necessary and possibly even the right choice. However, you may find that if certain people find out what you did that you may be made to pay a price for it anyway. And as someone above already said a sin remains a sin even if you believed you had no choice. But this is where the love & grace of the Lord comes in. Even so, remember that while God will forgive you that doesn't mean people will.

The wrong with good intentions is still something wrong. For example if a person hugs and gropes someone else, without being asked, it would be wrong. It seems that the person was doing it because they fancied the person they hugged. But how does it come across to the person hugged, it is harassment. Anything done wrong, even with good intentions is still wrong. We will be judge by our true motives and the works we did at judgement.
