Gen 1:2 describes the condition of the EARTH after creation, not during creation. iow, it is the earth that was chaos. Not the darkness around the earth. But that didn't give people the ability to understand the complexity of cells. The microscope only allowed for the cell to be visible. Darwin never talked about a primordial slime etc. In his books.
