Unless they know that they sin, they are not guilty.  All have sinned and fallen short of the glory of God, but Scripture says if you are blind you are not guilty of sin.  All have sinned, but some are not guilty of sin.

John 9
Then the man said, “Lord, I believe,” and he worshiped him.
39 Jesus said,“For judgment I have come into this world, so that the blind will see and those who see will become blind.”
40 Some Pharisees who were with him heard him say this and asked, “What? Are we blind too?”
41 Jesus said, “If you were blind, you would not be guilty of sin"

Also, don't forget that Jesus forgave those who crucified him, saying from the cross "Father forgive them, for they know not what they do".  Many people wouldn't do what they do if they knew the truth.

Your idea that "Many Atheist are not guilty of sin" is very wrong.  I am afraid you are not understanding this scripture and applying what you think incorrectly.

First, Jesus was addressing the Pharisees, a group of religious people who rejected Christ Jesus.  Because they thought they were right and true and Jesus was wrong and false, they were said to be blind, and because they claimed to have the truth, they were guilty of their sin.

Atheist are a group of people who also refuse to accept there is a God.  In order to be an atheist, one had to of been told about God, so their rejection of God is also held against them, and they do willfully sin.  Like the Pharisees, their sin will be held against them.

Romans 1:

18 For the wrath of God is revealed from heaven against all ungodliness and unrighteousness of men, who by their unrighteousness suppress the truth. 19 For what can be known about God is plain to them, because God has shown it to them. 20 For his invisible attributes, namely, his eternal power and divine nature, have been clearly perceived, ever since the creation of the world, in the things that have been made. So they are without excuse. 

We are told by God that they are without excuse.

I understand this, but there is a reason why He said this to them, which is what I tried to explain to you.  You cannot just lift one verse out of scripture and make your own doctrine from it.  This is not using His words correctly.

Yes they do.  One cannot be an Atheist without rejecting God.

Atheist:

a person who denies or disbelieves the existence of a supreme being or beings.

What do you think sin is? Transgression is another word for sin. Sin is the act whether knowingly or unknowingly of going against a law, rule, or code of conduct. It is an offense. The word “guilty” means that a person who violates, breaks, or goes against a law, rule or code of conduct whether they are violating man's laws, rules, code of conduct or God's rules, laws, or code of conduct are culpable or responsible for doing so. Doesn't matter if a person simply dislikes someone else, that person has still committed an offense (sin). For in God's code of conduct, he tells us to not do that, right? So when a person does it anyway, that person is guilty of committing sin. For he dislikes his fellow man.

God has written his laws, rules, and codes of conduct in every person's heart. Every person knows right from wrong. People know that they are doing wrong, because their consciences tell them when they did wrong. You have been told repeatedly that the bible says ALL have sinned. To say only some, and not everyone is to call God a liar, because it is HE who says that ALL have sinned. All have fallen short the glory of God. There is NOT one human on this earth that has not sinned. We are all guilty and held accountable unless we except his gift of forgiveness.

The religious leaders of the day were blind to the truth, not that they were not culpable for their sins.

Put your war boots on and get ready to fight back! Refuse to lay down -- get out of bed and rebuke what is coming at you. Remember where you are seated and live from that place.

      For the Apostle Paul taught us not to be ignorant of enemy's tactics and strategies.

      2 Corinthians 2:112  Lest Satan should get an advantage of us: for we are not ignorant of his devices. 

      So often, we can learn lessons by learning and playing "devil's" advocate.  When we read this passage,

      Mar 3:26  And if Satan rise up against himself, and be divided, he cannot stand, but hath an end. 
      Mar 3:27  No man can enter into a strong man's house, and spoil his goods, except he will first bind the strongman; and then he will spoil his house. 

      Here we learn a lesson that in order to plunder one's house you must first BIND up the strongman.  While we realize in this particular passage this is referring to God binding up the strongman (Satan) and this is how Satan's house is plundered.  But if you carefully analyze the enemy -- you realize that he uses the same tactics on us!  Your house cannot be plundered -- unless you are first bound.   And then Satan can plunder your house!

      As we continue this series the next obvious sign of the resurrection in the Old Testament is the sign of Isaac and Abraham.

      Gen 22:1  After these things God tested Abraham and said to him, "Abraham!" And he said, "Here I am."
      Gen 22:2  He said, "Take your son, your only son Isaac, whom you love, and go to the land of Moriah, and offer him there as a burnt offering on one of the mountains of which I shall tell you."

      So God "tests" Abraham and as a perfect picture of the coming sacrifice of God's only begotten Son (Yeshua - Jesus) God instructs Issac to go and sacrifice his son, Issac.  Where does he say to offer him?  On Moriah -- the exact location of the Temple Mount.
